I'm doing some R&D into some some of the indie sim games like Virtual Villager. What other Sim games would you recommend?

You should go to abandonware sites and search for what you want there, youll learn a lot from the old ones... oh and try to check some board games too, you can learn lots from them too.

Depends on what you're simming. Will Wright's games are important, but Sid Meier and Chris Crawford also made some very good sim-style games early on.
But more important is to learn everything about what you intend to simulate; if you're going to make a, say, gulag sim, research the gulags.
"They came from Hollywood" is not out yet but there are pretty interesting things on their website - a development diary and some interviews.

I recently found this book and it details how to program a Sim-City type game. This source code with this book is for VB6 but a lot of the theory and concepts can be applied to any language. It goes step-by-step building a simulation game of a shopping mall.

tcfh does look great but... 6 years in the making! thats dedication for you!
a shining example to other indies as to why you shouldnt attempt a game thats going to take up a tenth of your life? (unless you want to of course)
