I'm think of promoting submitting my sudoku site http://www.veryfreesudoku.com/ to lots of small search engines/ directories. Does anybody know if this is actually worth doing?

No need to submit to any search engine. Can submit to small link directories, will help your PR a little but won't make any kind of serious impact. Doing link exchanges with other game sites will be a much better use of your time.

I did so, but it's just a waste of time. Only the big search engines are driving noticeable traffic and they find you automatically. Maybe there are very few interesting directories, you could ask about some good adresses in webmaster communities. Make sure to submit to dmoz.org, because Google likes this one and the content is mirrored by many sites.

I've tried submitting to DMOZ which seems very hit and miss (and a long wait!).

Nexic have you submitted to the small directories? Are there any you could recommend?

A DMOZ entry may take months and it can also get lost somehow. You need to check in intervalls of weeks and eventually submit again.

Took me 1.5 years before getting into DMOZ. Don't keep resubmitting, rather it's best to email the category editor. Mine had been lost but after a few days of sending the email the link got put up. Be very polite and don't spam them.

I did some mass submits to smaller directories, can't remember any names though. If I get any traffic from them it's too small to be on my web stats.
